sub fluctuates without bass

I just finished wiring in a new head unit, amp and sub. My sub hits but when i play a song the sub fluctuates back and forth before the bass even kicks. When it does kick, its not a clean hit like im used to from fosgate, its super sloppy and fluctuates hard when the bass hits. I grounded both my amp and aux. battery and have good grounds. Not really sure what to check next. Any help?

 
My gain is at 50% and the other knob, on my amp im guessing you mean, are under 50%. The sub still pounds even though its acting up

That would be a function of the harness, not the HU, I think. Have you looked into a Maestro or iData interface? i would check with crutchfield...
