Do it with your car on. If you have an Alpine head unit, max the subwoofer level, otherwise leave the subwoofer level at 0. Turn the bass knob all the way up.

I got an Eclipse Avn726e. I set it today with the car off and it sounds clean still. I will redo it with the car running tomorrow just to be safe. Do you recommend track 3, 5 or 7 for the bass amp?
Yes leave the subwoofer level at 0 for your head unit. I personally used a -3dB 40Hz test tone that I made myself, 0dB is too conservative and I think -5dB sets the gain too high, though I know many people use it. Its up to you really, just make sure you don't use the -10dB or -15dB tracks.

What if I plan on changing the sub level up and down with different songs? Should I still leave it at 0 when setting it?
Once you set your gain with your subwoofer level at lets say 0, that becomes your reference level. If you turn it up to +1 or higher, there is a possibility of clipping. You shouldn't turn it up past 0 unless you know that the track is recorded at a lower level.

OK I will try it set at 0. I read somewhere that my model of headunit does not actually have 5v pre-outs as advertised which is making me think leaving the sub level flat will be too quiet. I would like the sub to hit even at low and medium volumes
That's the whole point of setting your amp gain, its to match the output voltage of your head unit with the input voltage of the amplifier.

I have tried it at 0 before and I have to crank it to like past 60 to even get the sub to move (HU maxes at volume 80). This makes me confused
