should I use polyfil??

As long as the baffle is sealed it will be fine. If there are open holes on the ends where the 6X9 once filled the hole, where air can leak from the rear of the cone to the front, it will hurt your bass/midbass.

I don't know what kind of adapters would leave holes... we would usually make our own when I worked at a shop... we would cut a 6X9 oval out of 1/4" wood and then make a hole in the middle for the new round driver... no visible holes left around the speaker after install.

If you could post a link/pic of the adapter or the install, that would clear things up.
