I would try to back off as much extra EQing as possible to see if that noise stops. If it does, it being over driven.

What do you have from the head unit to the subwoofer. I am sure we can get you some direction.

I am using my factory stereo with a passive line out converter and I am using a skar IX-12 and I am over powering it by 100 watts

That is a 250w sub. Never go by the MAX power. Are you powering it with a 600w amp?

No I am powering with 350 watts rms

My suggestion -

Put the head unit at the max volume you like to listen to it at. Start with the gain on the sub amp all the way off or down. Slowly increase the gain until it just starts to distort then back it off until it stops distorting. See if this does it for you. If not, the Line Out converter may be set incorrectly.

Ok I will do I need to turn off subsonic and low pass filter.
