system cutting in and out-need help

Got a few questions for you guys, so here's the story:

Couple days ago we had a bad ice storm and my truck was literally covered in ice (like 1-2") so my truck sat for 2 days w/out me trying to start it. I finally get the ice off it and try to start it-batterys is dead. So After charging it up and letting it run my truck is back to normal, all except for 1 thing-now my music cuts in and out at random. I thought at first it was just a bass/pullin too much power issue but even with johnny cash and other music w/no bass it cuts in and out. I thought it might be my ipod so i put in a cd and the same thing happens. Now i know it's my deck (check sig). Does anyone have any idea/input as to what this could be? Any insight would be greatly appreciated.

the ice froze my battery and some how cylinder in the alt went bad although the amp probally did the alt part...

I doubt it since it cuts out the door/rear speakers too......
