Sub problems

I've got 4 12" subs hooked up in my car. 1 is hooked to a 1000w amp & 1 to a 500w amp in one box, and 2 hooked to a 2000w amp in another box. When I hook one side up one side or the other I get good deep bass, but when both sides are hooked up I don't get the same bass...sounds a little distorted. Almost as if not getting enough power. I've got a 5000w capacitor that hooks to a distributor box and the amps hooked to that. I also have my rca coming from the head unit running into a line booster and then I used splitters to run to the 2 boxes. Is there anything I can do to fix my problem? Please help! I bought the 2nd set of speakers and amp in hopes to get more bass, not less!

 
Thanks for all the help guys. Some how I manage to wire the subs backwards to the amp on the side w/2000 watt amp. Now I've got great bass. I would show pics but they wouldn't look very good. Got this system in the trunk of a 08 Toyota Corolla...Had a 96 Aurora that had to be replaced due to engine trouble. Now I've got all the low end bass covered, how do I get the higher range bass? Can I mount subs in the 6 x 9 deck or anywhere else?

 
You need to put 2 10" subs in the rear deck, one 8" sub in each rear door and 2 6.5" subs in each of the front doors. Bass shakers under the front seats would be okay too. While you're at it, you really need to think about replacing 3 of your 12"s with a single 21", 18" and 15". Only then will you have everything covered...
