Okay let say I have a set of compents subs and a 5 channel. Let's say I use the first two channels for left side and channel 3 and 4 for right then and then channel 5 for a sub. Would this mess with the speakers up front since I'm really using a left and right input on the channels.

Yes. Only thing is the leads will be encased in resin. Keep in mind that this is an assumption.
