Or if your trying to isolate power from rear batteries just use the 12volt turn on lead from your headunit. Tap into that and run it to the isolator. I do that for my cooling system but i have to use seperate relays just for that turn on lead. Im still not sure what your trying to do 100% yet haha but i havent seen anybody with two batteries under their hood... im waiting for it though;)

 
I had a professional place install the wire harness. But I've done quit a little since then. Right now I have two negatives running to either one or two bolts on the chassis behind the seats in the trunk

 
What are you trying to do exactly? First you said shit was smoking, now you said you didnt really do that. Red, blue, yellow, i really am lost man. Help me out here haha.

So all you need to do is splice into your remote turn on lead then. You dont have to worry about the 12 volt power since your dealing with batteries. Just cut your remote turn on that goes to your amp. Take another wire and twist the 3 ends together. It will look like a y splitter, one single wire into two. Solder or do whatever you do and run one wire to your amp. Then another to the battery isolator.
