Questions about setting gain

So, I've been doing some research on how to set the gain on a sub amp. But, have a couple questions. What I've seen is that you play a 40hz track and turn the gain up until you hear the sound change. I'm curious if this process is the same regardless of power level and equipment? I'm going to be running a SoundQubed 1250 on two Sundown e8s. Also, the amp has a remote bass knob, so I'm curious how that factors into it. Do I just set the gain as stated above using the actual knob on the amp, and just use the remote knob to adjust the level as desired? The amp specs say that you can use the knob to adjust the gain from the driver's seat, but it doesn't override the actual gain knob on the amp, does it?
