Turn the gain down pretty much all the way. Aslong as you keep the volume real low, playing free air wont damage the sub.

Okay, last night I took the subs out and played them free air for a little bit on a couple of songs to see what happened, but no mechanical noise came from them. My thinking now is that it's the amp since the speakers seem fine and it's happened in two different boxes. I'm thinking there's still a chance it's the subs because it only happens at higher volumes (ie more power going to the subs), but higher volume also only put out about 350W to each sub and it was making the pop. I wanna just say screw it and throw another amp in there, but that's extra money I'd rather not have to spend. I do have an immediate replacement plan on the subs if they are bad, but it's a one time use and I don't want to use it prematurely. so do you have a ssf on? if not they could be bottoming out. and it could be the box...

A. Yes it's on @ about 25-30Hz.

B. It doesn't do it when they are moving (under heavy excursion). It happens in between bass notes.

Sounds like a leaky box to me as well. *shrug*

Correct me if I'm wrong, but wouldn't a leaky box leak more when the speakers push more air? Wouldn't it at least happen on a regular basis, ie anytime the bass hits?

Perhaps you are simply not hearing it over the subwoofers at full excursion? Ive seen/heard some leaky boxes sound/act weird depending on the situation (how leaky, sealed vs ported, freqs being played, etc etc).
