New system.....

Well I am going to get the Alpine TYPE R SWR-1242D 12" Dual 4 Ohm sub. I am not going to get any more subs in the future. I am growing out of the rap and stuff i used to listen to. I still listen to some but more rock now. So wsith that being said. Would the Audio Que AQ1200d or the Hifonics BXi 1608d still be good or would something smaller be better?

Also What box would sound the best in my car?

Well, if you think you will NEVER upgrade, you probably could get away with a Kenwood KAC-9104D. Don't be fooled by its "if struck by lightning" rating because that amp is good for a solid 540 watts @ 2 ohms.

As for enclosures, I would recommend 2 to 2.5 cubic feet net tuned between 30 and 35 Hz for a single 12" Type R in a Civic. Since the Civic is a smaller car you generally have to tune lower to get some decent sub bass output.

I disagree with the L7 recommendation unless the OP is looking for that one note wonder "ricer" style bass. I have yet to be impressed with any square subwoofer from Kicker. I find them to be muddy and horribly inaccurate, unless you like loose, muddy, bass.
Other subs I would recommend looking into if you want "loud" would be Audio Que or Digital Designs. If you want something that sounds good, the RE SE wouldn't be a bad choice either.
L7's are known for being street beater subs
