My system is cutting out.....HELP ME BEFORE I GO CRAZY

I have 2-12" JL W6v2-D4 subwoofers in a dual Ported box powered by a JL 1000/1 Amp with 2 batteries, 1 powering the car, 1 battery powering the system, a Yellow-top Optima battery and a 250AMP Tsunami Fuse. I have tried everything in my power to get this crap to work and its driving me absolutely crazy Its cutting out , someone help me before i sell this shit , I LOVE JL AUDIO so i dont wanna go lower than W6's . I turn it up on my CD Player and it just cuts out, i thought it might be the ground connection but its not cuz its grounded on the negative on the Optima Battery for the system, SOMEONE , HELP ME

So the second battery is not connected to the altenator at all?

I think the problem may lie in your wiring.... I am not expert on multiple battery setups but do you have a battery isolator?

What exactly is cutting out? The speakers, the amp, the head unit? Need more information there.

I dont have a battery isolator , and i dont know what exactly is cutting out , my friend just put 2 12" Rockford P2's in my car with my whole setup and it didnt cut out, i had 2 JL 1000/1 Amps and it did the exact same thing with that amp

How do you not know what is cutting out? Is the HU shutting off? Is the amp shutting off? Something is dropping out, causing you to make this thread. So what is cutting off?

Okay, amplifier problem...

Now when you say "cutting out" is the amp shutting off completely, or is it going into protect mode?

Well I have never used a JL amp before, but I will assume that means low voltage... Now this would deffinitly be a wiring problem. Why did you feel the need to get a second battery?

I say remove the battery, do the Big Three, and see what happens. If you have voltage problems still, then get an HO alt.

Also, if the battery under the hood is stock, then I would stick the Yellow Top in there.
