It doesnt matter that part of it is sticking in the box?
If you want to really get technical with it, you could calculate the amount of space you're losing and make up for it with the box design. Or, you could just stuff some polyfill in there and achieve the same thing:

Usually, HT/home boxes are tuned pretty low, anywhere from 20-25Hz.

 
Because you don't have in-cabin gain like in a vehicle...so you need to tune lower to compensate for the extra loss you're going to get in the bottom octave.

Also, a lot of action movies have subsonic material, from 20Hz sometimes down to 15Hz - you can't hear it, but it's what shakes your spine and rattles the walls.

That's exactly it. Murphy's Law...the lightning or power spike will only strike your equipment when it's not protected.
