I'm thinking of going JL Audio need some opinions.

Quite a bit of that, mostly older stuff, but plenty that's bass heavy. If you build a box use sono tube for port and temp it in with some silicone caulking. Tune low and cut the port down an inch at a time (easy with a utility knife) and keep tuning up and take some notes with a variety of music. Then you can do another permanent port at whatever length you like. IMHO best way to test multiple tunings to see what you like and what is the best match for those subs.
I just got the mats for my new box 1.75cuft per sub so 3.5 total I went to lowes the smallest sono tube they had was 12" which is way to big for a port so I had to get 4" pvc.

EDIT: Box is drying I should be able to cut the sub holes and port holes tomorrow hopefully I can get it finished I can't wait to hear them lol. 12.5" ports should be 35hz

I am wondering how low I should keep the gain while I break them in.

Ok I have them wired ready to go into the new box just waiting on the stuff i sealed the ports with to dry. I didn't have 10 gauge wire for the speakers although even if i did I don't think it would of fit in the terminals where I have to insert 2 a piece for parallel wiring but i did find some thick looking speaker wire its weird tho it says 16 on it but it looks more like 12 or 14 either way each speaker will have it's own wire parallel to the amp so essentially doubling the main wire from the amp.

The speakers were showing 3.8 ohms per voice coil however when i wired them parallel they came out to about 2.1 found that wierd but not a huge difference comes to around 1.1 - 1.2 ohms once i put them together.

Ok so I have the sundown sa-12's and the audioque aq1200d and i love them so far although I'm pretty sure my sundowns can take more power. Right now I have the amp turned up to about maybe 85% maybe 90% is it ok to turn it all the way up to 100% or will that just clip it?

Throw your bass boost knob out, regardless of what the stupid little light does you're still clipping it. The gain knob isn't a volume knob. The higher the voltage of your RCA preout's the lower you set the gain. If you have a 4v preout your gains shouldn't be anymore than 1/4 of the way up, a 2v and you can do 3/4 to almost full. Clipping will destroy your subs.

I have a pioneer deh-5100ub they are suppose to be 4v preouts. Yea i don't use the remote much but some songs are recorded kind of low so there are times that I use it once and a while. The subs are 600 watts rms each and i have heard they can hold more. The amp is 1200 watts rms so I don't think 1/4 of the way up would be enough power for these subs they sound like they could take more then what I'm giving it in fact but they do soudn very nice i'm glad I went with them.

Thats not how you set gain.. Get a DDM and do it right.

They can take more but if its not clean they will fry

I did set them with a dmm the question I wanted to know the answer to was what the subs can hold and the dmm wont tell me if its clipping it will just say a higher voltage so I don't see how that will help me.
