Help with new setup in new car

So i just bought a new car. A saturn Ion. Nice car, and i was extremely happy to see (and hear) that it had a kick-*** sound system for a stock system. The Headunit is actually very nice and well laid out. So i decided to keep it in.

I got an amp installed, (the RF 325.1) at bestbuy because it was the cheapest and quickest. And i then built a box for my pioneer sub and put it in the car.

Now dont get me wrong, it sounds really nice but i have a small problem. It hits the lows really hard and doesnt seem to hit the mids at all. I was just wondering if there is a way to set my sound and equalizers and stuff on the STOCK stereo and the settings on the amp that might get me better results.
