HELP!!! Installing EQ and Amp to Pioneer 3900

I have everything wired up and have AUX and the HU RCA's connected directly to the EQ, and from there RCA's going back to the amp. The problem is, when i have the source to the HU, I get no sound from the amp, but only the rear speakers which isn't amped. I know it's an issue with the HU, because when I connect an MP3 player, everything works perfectly fine. Just wondering if there is a special setting in the menu of the HU that I have to tweak with. So if you guys have any tips or know what's wrong with this, please let me know!! Thanks.
