Would this layout cause dead space since the sub is facing the port opening?

Should be fine, but I would switch the ports to aeros if you are chasing after big #s. Slots are terribly inefficient compared to a round port. Look at how many people are running slots at competitions- maybe 10% or less.
all of the loudest cars in the world run slot ports

Examples?

A ton of people by me are running aeros. I know the guy with the MECA S5 world record and he swears by aeros and gave me over a half hour lesson on them and went on another hour talking about spl in general and what works and what doesnt. He runs a shop by my parents house, I spent a couple hours there one day around thanksgiving. As air flows through the port, the round shape makes it begin to spin, thus accelerating- like water going down a drain. Its simple fluid dynamics.

This design is for a 12,so trying to fit 2 4" or 1 6" might be a pita.
