I had never thought of using a flashlight for positioning the dowel along the bottom of the box. Nice explaination. The main thing I was worried about was tilting the dowel into place, but it seems like cutting off a hair would do the trick.What I do is drill a small hole where I want the dowel to be and then put a flashlight on top of the hole. Turn out the lights and put a mark where the light shines. Then drill a small hole at the mark.
Next make the dowel a hair shorter and tilt in. Tap with a hammer until both holes are covered (the dowel is blocking the small hole). When you get it where you want it, draw a circle where the dowels go. (trace around them) Next, remove the dowel and put glue on it. Slide it back where you traced out. The extra step prevents you smearing glue all over the inside of your box or the top/bottom of the dowel has dried glue.
After everything is set, you can screw the dowel in from the top. Or you can drill a bigger hole and use a small wooden dowel + glue. The wooden dowel method is stronger IMO but more work
