I am about to start building a false floor/wall setup similar to this for my setup:

my question is since there is a false wall made of 3/4" MDF, would that cut off bass from coming into the cabin? Since it is going to be decently sealed off, would it be better to turn the box arouna and have it firing towards the cabin?

i have a bimmer and i am cutting a ski pass hole (hole where the arm rest in the back is) in the sheet of metal behind the rear seats to let some sound in. if i fired the sub through the hole, would i actually be getting the sound I want since the port would still not be firing into the cabin itself?

second question is, will running my amp @ 4 ohm have a sig. diff. on my electricla than running it at 2? i got a x600.1 but my sub is D4

Your amp will run a lot less power, yeah it should have significant different it wont take hardly as much power as running at 2.

best way to know what sounds good is to do it for yourself. port back sub back would sound best in the beamer. Just put etched plexi over the hole where the ski cut out is.
