it's depedant on the power wire used. i assume 1/0 gauge so you should be fine with a 250 amp fuse at each battery

or just use the same size you use before your amp so they pop faster if something grounds out, and you don't kill your batteries

Which size fuse should i use when connecting two batteries? I know it shouled be fused on each side of the power but what size? And if i am running 1100 watts which size fuse should i use for that from the amp to the power?

Not sure what you mean by this, but there should be a fuse at each end of the positive wire. No need to fuse the ground wire.
