What are the options to close up holes?

I have a custom box for my Z-71 that by all accounts should be a sealed unit as opposed to being ported like it is now. It also has the round inserts at each end for wire connections. What options are there to seal up the two 3.5" diameter and two 2" diameter holes to make it a sealed unit? Would round pieces of Plexi applied across them with sealant and screws do the job?

If the plexi is thick enough then that would work fine.

Is that better than using MDF on the inside? Should I also cut a piece to the same size diameter to go in the whole? Just a piece to the inside?

perosnnaly I woudl just use a peice of mdf ont he inside sicne it is cheaper nad oyu porlly have scraps around, seal and screw it on and it woudl be fine.
