Do you have balanced outputs from your HU going to unbalanced inputs on your amp, or vice versa? If so, this will induce noise into your system. I had this problem with my Mazda 6s when I replaced the Bose amp. I installed an Audio Control Overdrive between the factory HU (balanced) and my Alpine amp (unbalanced) because with the Overdrive you can use jumpers inside it and set the input side for balanced and the output side going to the amp for an unbalanced signal or vice versa. Doing this it completely eliminated all the noise and alternator whine in my system. Hope this helps.
