Problem; subs cut out, amp still on

Okay, so ill try to keep this short and simple. I installed a system into my brothers 2000 GMC Sierra 1500; Sony deck, 2 10" Kicker shallow mounts, Alpine 1000 watt amp. Anyways, It worked great when it was first installed, but then soon a problem arised. The subs will cut out, mainly when going over a really bumpy road, and it doesn't matter what volume the stereo is at. The amp will remain on, as indicated by the light on the amp, but the subs will not be playing. And here is where it gets weird, if we mess with the power windows switches (going up and down repeatedly) or if we press the power lock switch, the subs will start working again. It doesn't work all the time, and sometimes its the windows which make them come back on and sometimes its the power lock switch. This leads me to believe somehow the remote wire is getting signals from the factory wiring for the power switches in the truck. Anyone have any ideas? I don't know where to start.
