I am going to be putting an amp on my speakers, what do I do with the wire that i disconnect from the speakers that come from the deck, can i just put some electrical tape over them and leave them? or do i even need to do that?

Just rip out the stock wiring...run your wiring direct from the amp to the doors.

okay let me re-phrase that... will the deck be okay if i just diconnect the wire from it at the speaker, where i will have run new speaker wire to it from the amp, and just electrical tape over the ends of the wire from the deck?
