Newbie with a question

Ok heres my problem. I just finished installing my system in my truck and when i turned it on the subs made a thump noise and the amp went into protection mode. so I started tracing things out and bench tested the amp and all was good, then my box and it worked fine and then i re-installed it all and only hooked up 1 channel on the amp and the subs went crazy. just started burping and the volume on the headunit was all the way down. what could it be?
