What brand RCA's did you try?
For the longest time i was running **** rca's to my 4 channel amp and got terrible alternator whine. Grounding my rca's and rerouting the rca's didn't work. When i pulled my headunit out of the DIN slot the noise went away but as soon as i stuck the headunit back into the DIN slot the alternator whine came back. That may be why the noise stops when you tried the external power source unless you stuck the headunit back into the DIN slot when trying the external power source which I'm guessing you didn't.
Anyways when i got better shielded RCA cables all my alternator whine went away.
