My system is cutting out.....HELP ME BEFORE I GO CRAZY

I have 2-12" JL W6v2-D4 subwoofers in a dual Ported box powered by a JL 1000/1 Amp with 2 batteries, 1 powering the car, 1 battery powering the system, a Yellow-top Optima battery and a 250AMP Tsunami Fuse. I have tried everything in my power to get this crap to work and its driving me absolutely crazy Its cutting out , someone help me before i sell this shit , I LOVE JL AUDIO so i dont wanna go lower than W6's . I turn it up on my CD Player and it just cuts out, i thought it might be the ground connection but its not cuz its grounded on the negative on the Optima Battery for the system, SOMEONE , HELP ME

Have you set up your gain correct? what's the output on your headunit? Also i might of not understood but you said your ground wire from your amp is going to the negative on the Optima Battery >??
