If you put 2 inputs in, can you have 3 outputs?
Like, if your headunit only has 2 pairs of preamp outputs, will the crossover be able to put out a front/rear/ and sub?

yes it will. I have the same crossover you just have to flip that switch for sub mode that says "mix" and "direct"
