'12 Focus Bangin
I currently have a factory 6.5" factory component Sony speaker system in my doors of my car.

Would I be able to get 6.5" two way coaxial speakers with the tweeter built in and still retain the factory tweeters that I already have in the car?

or would I have to just get another 6.5" component speaker set?

and I was also looking at this set of coax's

Rockford Fosgate R165X3 6-1/2" 3-Way PRIME Coaxial Car Speakers

they say the power is 90 watts per pair / 45 watts each. Is that 45 watts each coaxial speaker or each component (45 for the speaker/ 45 for the built in tweeter) ?

 
i'd replace the front tweeters and mids, single tweeter systems sound a lot nicer then systems that have mismatched coaxals and splits

Sounds like your front stage is overpowering your sub stage/ Weak sub stage. Is this a 4dr. Sedan or a Hatchback WRX? Where do you have the sub...

May be a weak link. Hifonics has been pretty dubious for going on 30 years now.
