umm didn't you yank on the rcas and cause them to break in half, then tried to fix em?
i bet thats where ur getting ur whine from.
Alternator whine is a ***** to find the cause and fix.

To start unplug the rca that split, see if u still get whine. If you dont its teh cable, if you still do move on.

Try running the ground from the headunit to where the amp is grounded.
My HU is grounded in the dash... there's a pretty thick wire that my stock HU had bolted to it, and I connected my new HU's ground to the thick wire. I did have my HU up and running for a month or two before I put the speakers/amp in, however, and had absolutely no problem whatsoever
Also you can measur the rgounds to check if htey are good.

I had alternator whine for a long time till i got a new amp then it all went away.
As for distortion,s eems like you have things out of phase or maybe negative and positives are switched. Also could be from amp settings.
I was also thinking this might be the case.. with the neg/pos switched.. I might try switching them around, but I'm about 99% positive that everything was hooked up correctly from speaker to amp..
