The proper way when mixing different batts would be isolated from each other when not charging (or vehicle off). I'm not sure what you can and can't get away with though, as far as just size difference and makeup of the batterys.

Here is the issue with mixing batteries. If you have two dissimilar batteries then when one is fully charged and the other is not, both batteries will be subjected to higher voltage. The less than fully charged battery will need this higher charge, but the fully charged battery may become overcharged in this scenario. Every time you overcharge the smaller of the two batteries, you will shorten it's lifespan.

In that same scenario, if the charging system detects that the smaller battery is full, then the larger battery will never see a full charge. Not that it works that way, just playing devil's advocate.
