When you change the switch that has 2 amp above it, does the voltage go up?

when i change it from 2 amp to charge the voltage jumps way up real fast. Can't remember exactly but it seems like it was 15 somethin.

Yeah because its charging at 40 amps which means the battery is getting charged fast which in your case iirc you have a deep cycle you would want it on 2 amp because they charge better like that. As far as your stock battery, I'd still charge it on 2 amp because 40 amp is just too much

so charge both batts the same way?

yep
