Gonna have to take out the spare tire. Tell me how much of the cargo area you'd want to use. I have the same year Grand Cherokee and my box is 40" wide and 30" right up to the back seats. Here's some pictures if you'd like to look...
You mean when you open up the back you want the subs to be facing you? Do you care about not having any cargo room? If you AIM or something I could help ya out.

i just built a box for a guy's suv (don't remember the model) but the box was for a pair of 12's. i faced them down and the port back. it was a low wattage system...only like 400w going to them. sounded awesome. i used 2x4's on the sides to jack up the box a little and mounted the amps on the underside as well. i think the box was like 41 x 30 x 8 or something (external) and then the 2x4's on the sides making it under a foot tall. this was important to him because he does motocross and tosses all his gear on top of it. the port was in between the subs so the subs could be mounted towards one side (the port side) of the box leaving room for the amps on the other side.
ya make sure you leave some room, we had a box for 2 of the 15s in my friends bronco and only had it probably 2 inches from the floor, subs and port facing the floor, and it was alot quieter than facing up
