If you're talking about the inline fuse, it doesn't matter.

If you have it in, the wire is protected by the fuse. Worst case scenario it'll blow, protecting the wire.

If you don't have it in, the wire's protected since there's no continuity. Once it's put it in the above applies.

Really this applies to any fuse that breaks up a circuit. Fuses work by severing a circuit to protect elements down the line. No fuse, or a blown fuse, and you don't have a complete circuit.
