If I ran a battery isolator to 2 batteries could i then run 2 12 brahmas off jbl 1200.1 amps without blowing my alternator?

An extra battery would only put more of a load on your alternator. If you're worried about blowing your alternator, extra anything (batteries, capacitors) are not the way to go. Get it rewound instead.

you can have ur OEM alternator rewound?? how much does that sorta thing run?
