Whats wrong with my stereo?

This is really making me angry. For the past two days, my speakers have stopped playing music for short periods of time (2 seconds-6 seconds), the sub keeps playing. Its most common when I'm accelerating from a stop. I have done no adjustments to my headunit/speakers for a few months. It happens when the radio and when cds are playing. Anyone have any ideas? Its a pioneer 6400 headunit.

 
Isnt running new wire a pain? sounds like a big job. I went back to tried a few things, it now seems like it does it most often when a bass note hits (the sub plays) and more when the volume is high. i dont get it.

 
Thing is, if a speaker wire shorts to ground, many head units will 'shut down' their output - so, even if it is only one speaker, it is quite possible that it would cause all speakers, or all in one segment (i.e., all front) to shut down.
