you don't really need two batteries, unless you want the extra reserve time that having more batteries will give you.

If I left the car on accessory with the stereo on and dvd player going, how long will the battery last if I added a deep cycle as a secondary? How long if I replaced the stock with the deep cycle?

Impossible without knowing the Ah of the stock battery and the Ah of the deep cycle, and the current draw of the accessories.

I have a JL 500/1 powering my 12"w5v2 and a 300/4 powering Polk Audio speakers.

The factory battery is whatever Honda puts in their civics which I am sure isn't anything special. I am not sure what deep cycle I would get but lets say the D31.

stock Honda batteries are tiny...I'd be surprised if you could fit a D31 under the hood. In back, however, that's different.
