Say I have 1 hole for a 10" sub and the thickness of the wood is 1.5" where the sub mounts. Will that cause problems with the way the sub sounds at all? since where it mounts is too thick?

no. it'll actually help because it would brace it even more and reduce your box from flexing. although with a single 10 you shouldn't have to worry about box flex. is this a double piece of wood?

yea... some parts of the box is 1/2" mdf does 1/2" flex and cause probs?

if you're worried about flexing throw some resin on it and it will be fine

Regardless, a box for a single 10 shouldnt flex if its built properly, especially if it has a double baffle. It will not have a negative effect on sound at all.
