speakers not in sync with one another

ok so ive got 2 12 inch pioneer speakers in a center ported box ran off of an alpine mrp 650 monoblock. RCA hook up through my back factory speakers with a line output converter (I think thats what its called). all still being pushed through my factory 2006 toyota corolla head unit hence the "LOC". long story short my speakers are our of sync and im not real sure why. still kinda new at this so any and all feedback (that is relavent) is appreciated.

but i did switch my speaker wires around on the sub that was pushing in instead of pushing out to see if polarity was wrong and it still did it
 
Let's break this down. If one speaker is moving different than the other speaker than either the speakers are wired incorrectly, there is a stray wire, the LOC is wired incorrectly or the speakers are different models handling the power from the amp differently. Eliminate each one of these one at a time.
