Sound coming through sub amps.

I am getting a sound through my subs that sounds like rumbling when I load a cd or change songs. I do not have alternator wine and I do not have on/off thump. It is only coming through my subs as well. The only thing I can figure is that I am using some inexpensive RCA's on my sub channel that are too long so they are bunched behind my HU. And I am running my other sub amp of that amps pre-amp. Is is possible that the RCA's are picking up sound from the cd player processing the cd? It also does not make any sound when changing songs on my Ipod.
