Setting gains with HU settings already set?

Stupid question, but why shouldn't you set your substage gains with the HU crossover already set?

For example, say I set my gains with all HU settings flat and then go to my headunit to turn the bass up +3 and 50hz up a little, couldn't this clip the sub? Where if my settings were already set, and then I set the gains, wouldnt' there would be no chance of clipping since my settings are already where I like them?
