Pretty Stumped, need help

Well, I was listening to music at very low volume this afternoon and the subwoofer just cut out and started thumping, just thumping like 3 times a second.

Every time it thumps the Protect light flashes, and the goes back to normal.

It had been installed for ~ a Month and hadn't had a single problem.

Equipment:

Pioneer DEH-1300MP

JBL Bp1200.1

DD 2512 @ 1 ohm

I Have tried the following:

The sub plays just fine when I use a rca cable with a headphone jack directly to my phone.

I tried running a different set of RCA's directly to the amp for the HU, same thing happens

I swapped the HU with a spare Clarion DB365UB, same thing, also tried the other rca's with this headunit.

 
Any clue why using the direct RCA's would make it play fine?
well I was just guessing that the output of the HU is more then what a ipod would put out and that may be causing it to go into protect, but I was just guessing some problems are hard to solve when your not looking at them with the possibility's that ca offers.

It's the deck....it is the only thing you changed in the equation.
I changed the deck because I thought that was it being a cheap junker, but it still did it. Decided to just do my Un-install a couple weeks early since I'm going to start working on new projects.
