Noise help?

I have not done the big three yet (just installed everything today) but wonder if anyone has any thoughts on my situation. I installed a very simple system in an 04 Mits. Galant. Clarion HU, Polk 6 1/2's and 6x9's, a cadence 12 sub all running on 1 Audiobahn 4 channel amp. The amp is in the trunk and grounded within 3 feet. The HU is grounded to a frame member under the dash. The prob is a lot of noise with and without the engine running. When its running its classic alt noise. When its off it is a slight hum (ground noise?). The only exception is when the engine is off and you open and close the door, the lights (interior) make a louder noise. I also get noise from the brake pedal (a click). The power goes down the pass. side to the trunk and all audio goes down the drivers side. My first test was to bypass the grounds outside the car with new wires directly to the battery and had absolutely no change. And yes, I did the HU and amp separately and together. Possibly a bad RCA ground? At the HU side, take a small piece of speaker wire and strip a couple inches of the insulation. Wrap that end around the outter conductor of the RCA. then attach the other end to ground. Do the same for the other RCA.

It works for most pioneer hu noise problems,
