have you tried connecting the ipod directly to the amps to rule out the speakers/amps wiring or see if its the hu?
no which is what is weird...no dont smoke. you said you where frustrated. i can relate so i posted a funny.

Sometimes that is the only way. There are several good sites out on the net that walk you through step by step to troubleshoot alternator whine:... then tearing up the car because i am going to fix it..

I've used them both to great effect...at the very least they help you isolate the source of the noise and then you can start trying different ways to defeat it. It beats guessing and spending 10 times as long trying to correct it.
My alternator whine, as minimal as it was, was finally fixed when I performed the "Big 3" and removed the OEM chassis ground from the block to the chassis. I created a new grounding point and when I disconnected the OEM one, poof, whine gone.
ya but the thing is i have the problem in all my speakers and they are all on different channels and ampsi had a small cut in one of my rca's that used to give me the same problem. try switching them
this is with the subs off..Pioneer? Might be the deck, mine have done that with IPOD under heavy bass
