Most likely, because your alternator is not charging your rear batteries because of the isolator you are getting enough voltage drop to cause the amp to go into protect.... Remove the isolator completely, run a + and - wire both back to your rear batts from your front batt... You don't need an isolator... that is something we did WAAAYYY back in the day to keep from popping alternators before you could readily buy HO alternators.... Works great for non-voltage-sensitive equipment like lighting, or a trolling motor on a boat etc... but not good for car stereo application....

 
The alternator is charging the rear batteries through the isolator. I have a stock alternator though. I just thought that with the isolator it seperated the batteries so that when the system bumps it doesn't dim the headlights, and if you play the stereo with the truck off, the front battery doesnt die. There is like a .4-.6 voltage drop through the isolator, so maybe thas has something to do with it. Is there anything else I could do, because I really don't want to have to buy another 20' run of that 1/0 wire. The last owner of the system had 4 of the kinetik 2000 batteries and I only have two, so that could also have something to do with it maybe? Today I turned down the boost from 11 to like 2, and I turned the gain down to about half and it seems to be better, but it still cuts out a lttle bit when played really loud. I will get those ring terminals Monday, the local audio shop is closed and the biggest best buy had was 4 guage....

 
Without the isolator will the stock alternator be enough? Could I just run the positive wire together on all of the batteries and run a separate negative for each battery? I don't think that there is even enough room to run any more 1/0 wire back...

Find the room. Go buy a cheap DMM from anywere and check the voltage at the Rear Batteries when the system cuts out. Then use that DMM and check the OHM load you have on the amp. I know you said you have the subs wired to 2ohms. Is that both susb together. Are your subs dual 4ohms.....Did you fix that ground yet. Smashing wire inbetween somthin and not using a ring terminal is a BAD ground. You can use the DMM and measure the voltage drop at that ground as well.

Get rid of the Isolater next year for tax return shop around for a nice ALternator.
