Is it okay for my system to be wired like that?

I am a total idiot when it comes to wiring, the terms, what is what in an engine, etc. I had a guy I know hook up my system, seeing as how I have no idea how. I was looking the other day under my hood and I noticed that the big gray wire under my hood with the huge *** fuse on it was wired to my fuse box(I assume that is what those two black boxes are). Is that alright? I thought you had to wire it to the battery. Anyone know?

The power wire (usually red) should be hooked up to your battery positive terminal, and within 18 inches from the B+ terminal should be a fuse holder (Typically a clear cylinder shaped holder with a fuse in the middle). That should run through your firewall and into the car. Hope that answers your question.

Well it depends on the vehicle and the power of your system. Many of the new gm's have a pre-fused terminal on the back of the fuse box for just such a thing. However, for higher current applications (over 75 amps) you need to go from the battery
