you just make two diff ports with same foot print but diff lengths

seal them with foam tape and screw them down

 
this is a crude sketch but you get the idea

Just make sure to use threaded inserts to mount the port wall other wise after only a few changes the holes for the wool screws are going to get worn out and you wont be able to us them any more

You could try to make the port longer, but there might be other reasons with the box won't extend lower, or even the sub. You'd have to reverse...
