help wiring subwoofers

Hello, people or anyone. I just signed up for this column yesterday so I'm all new to the scene. Recently I just finished installing my system myself for the first time. I'm pretty excited that I did it all myself with the right researching. Now, here's my dilema. I just fired up my system for the first time but now I have a small problem. I am running two 12's that rate 800 watts max a piece. They are dual voice coil.I have a 1000 watt amp powering those & I am sure I wired them correctly. The subs are Diesel Audio, the amp is a Crunch 1000 watt. I am sure I have enough power to both. Now, When I fired up my system today, only one sub is working & they are both wired to the amp. I also have 2 6x9 speakers that are hooked up to a 600 watt Diesel Audio amp to bring up the highs & mids. They are both wired to the amp & now they both sound crappy. What can I do to cure these problems?? Any one with some sound & professional advice they can offer I would greatly appreciate it. Thanks. Keep livin loud!!!
