Help! Signal noise in my system!

So here is my setup before yesterday

Headunit. Alpine CDA-9855

Front. Phoenix Gold RSD 6.5in components. 50 rms each with a sony 4 channel

Rear. Alpine Type R Full range.

Sub. Alpine Type R 400 rms pioneer amp.

so yesterday I amped my Alpine Type R Rear speakers to my 4 ch, Sony amp.

got the speaker wires routed and RCA routed. Started my car up and the system has a whine with a clicking noise in the whole system. Clicking is to the same beat/frequency as the engine.

All of the problems goes away when I shut my car off.

I'm not a complete noob but don't know that much either.

Can someone tell me why its doing that and how to fix it.

I suspect its something to do with ground loop??

make sure you have a good metal to metal ground.
my deck is grounded the stock harness.

My 2 amps are grounded off of 1 ground wire. I scraped all the paint around the whole area off the chassis of the car where I ground it. Is that good enough for a good ground?

Would running 2 different ground wires for my 2 amps help?

as long as you are grounded to frame, it should be good. i run a seperate wire from each amp, grounded on the same bolt.

 
so if thats not my problem than what is?

I remember hearing about a ground loop isolator that plugs inline with RCAs, will that solve my problems?

yeah. they work. the reason i frown on them, is because it could just mask a ground problem, which can cause other problems. if you are sure you have good grounds at the deck and the amps (grounded to frame), and you still have a problem, then an isolator is fine.

so do I buy 3 isolators? 1 for each set of rcas I have??
