First Time Box Build Questions

I have almost completed my box. I have all the walls and I just finished spray painting the ports yesterday, but I have a couple questions. First, my port is 2.5 wide and I cannot really get my hand or caulk gun in there. Is there anyway to get the caulk in the cracks? I was thinking maybe put some on a angled piece of metal or paint stick and try to smear it on. Second, I bought some terminals but they are 3 inches in diameter and would sit flush with the inside of the box. I was wondering if these are to big and would make the box sound different? If so im just going to drill and small hole and run the wire through and caulk it. And for those wanting to know yes I did you use wood glue (titebond II) and screws.

Let me know what you guys think.

try to use a round dowel or something of that sort. For mying i used a round dowel with the side flatened and it worked pretty good.

 
I did not mean to say cracks. I was trying to say I want to make sure where the pieces of wood meet that they are sealed air tight. I think the wood glue did a good job but I wanted to make sure the box was sealed up good before I put the top on. Any answers to the terminal question? Thanks for the help.
